Hi - this is unusual - if used right, FLIRT is normally more robust than
BET (all things being equal....). Are the images in the same rough
orientation as the reference image (which matters if you are not setting
the full search option)?
If you can email me directly an example that fails, along with the FLIRT
command you are using, we can take a look.
