Hi - you could try putting
http://www.fmrib.ox.ac.uk/~steve/ftp/fix_cygwin_filename.tcl
in fsl/tcl
and then try changing the FSLSLASH variable in fslstart.tcl - that may
help. You might also try adding more entries in fix_cygwin_filename.tcl
for the case of other drives.
