First of all, you should be able to move a window by selecting the window
menu on its frame (which mouse button/keyboard combination depends on
your window manager) and select the move option.
But in general this is quite annoying. For Linux, things are working
better if you replace the lines around 1024 in spm.m (winsize)
Rect = [ [108 466 400 445];...
[108 045 400 395];...
[515 045 600 865] ];
with
Rect = [ [108 466 400 445];...
[108 045 400 395];...
[515 015 600 865] ];
This should place the graphics window in a lower position on the screen.
