I'm sorry but I really don't know what is causing this.
You should be able to see the analyze images in a directory whether
you run feat2afni or not. The feat2afni script just makes links for the
registration files in places where afni is used to looking for them.
It shouldn't interfere with the displaying of normal images at all.
Are there any afni users out there who could help?
And have you tried the afni help list?
