We've had this problem as well and discovered that, when you "navigate" to
the file you want to extract, the path name that is inserted into the GUI
has an error -- it includes the drive/directory structure twice. Our work
around has been to systematically remove the extra stuff -- then it works
fine.
An example:
The interface generates this:
"c:/fsl_course_data/intro/c:/fsl_course_data/intro/structural.hdr"
and it should be:
"c:/fsl_course_data/intro/structural.hdr"

Dear FSL:
I am new to the program and have a question. I installed FSL under windows
2000, and clicking the shortcut brings up the FSL gui (so far so good). I
then clicked on BET and it brought up a dialog to select an input image. I
did that, clicked OK, the dialog went away and then nothing happened. No
error message in the FSL cygwin window, nothing.
I then fired up a cygwin window, invoked BET by typing: bet input_imagename
output_imagename and it worked fine.
Any suggestions for why it didn't work with the GUI?
