Hi - if you just want to rotate by 90 or 180 degrees or reflect in one of
the three axes, then you can use awvswapdim.
e.g. to rotate the axes 90 degrees anticlockwise around the z axis, you
want your new "x" axis to be your old "y" axis, and your new "y" axis to
be your old "-x" axis,
so
avwswapdim <input> y -x z <output>
You can do all of your coronal -> axial -> sagittal
left->right and up -> down conversions like this (with a little bit of
mental rotation!!)
