Hello all--a question regarding mcflirt
I'd like to use mcflirt separately to motion-correct some timeseries
data. This data covers a very limited range (three 3mm slices), so I'd
like to restrict it to within-plane motion correction.
I note that there is a -2d option in mcflirt, but when I do the
following:
mcflirt -in AudMCor_x -out AudMCor_x_mcflirt -2d
the output file is identical to the input.
I also note that there is a -fov option, which claims to be required if
padding a 2d volume, but I don't really understand it or how to use it.
Can anyone help me? Is what I'm trying to do possible?
