Not an expert either, just brainstorming ....
With most "error cascades" in FSL, what happens is that one program fails to
produce output, then everything after that complains, hence you get one failure
inducing a lot of others. So to diagnose it, ignore everything after the first
failure, and take a look at the last step before the first failure (because
this will be the program that failed to produce output). In this case, it looks
like flirt is the culprit, in which case Coen's explanation -- spatial voxel
size fields set wrongly in the header -- could well be the problem (it would
certainly make proper rigid body registration impossible)
