We went into this in some detail recently when deciding on our next system.

The take-home messages are:
Current Windows and Linux Intel systems are considerably faster than - for
example - the current offering from Sun.
Linux appears to be about 30% faster than Windows on the same machine.
At least for moderate network loads, having data mounted via NFS using 100Mb
gives only a small performance loss compared to local storage (10-20%).
Intel P4s need specific setup to avoid some floating point problems.
Less formally, I have had very good performance and reliability using a Linux
P4 1GB system.
