Spatially normalising lesioned brains, or brains that deviate too far from
the norm is difficult. For ideas about this, take a look at:
Matthew Brett, Alexander P. Leff, Chris Rorden and John Ashburner.
"Spatial Normalization of Brain Images with Focal Lesions Using Cost
Function Masking". NeuroImage 14:486-500 (2001).
If you want to do a single subject analysis, then you could work with
data that has not been spatially normalised. If you do this, you may
wish to manually re-orient the data so that the results bear some
resemblance to the glass brain.
