The Charles II portrait (plate 2 in Oxford, following page 1952) is in the
NPG -- but their site has it "Not on display".

The Donne portrait (plate 15 after page 1056) I'd guess is a mislocation on
the part of the Oxford people -- it sure as hell wasn't there the last time
I did the rounds of the NPG a month or so ago. (Anyone going there, if
you're not totally locked into the historical side, be sure to check out the
Paula Rego portrait of Germain Greer -- a case where the artist and the
sitter were made for each other.)
The Lothian Portrait surfaced late -- early 20thC, I think -- and remained
in private hands. (I'm dubious about the Newbattle location -- got that off
the Web, but it doesn't sound right.) Probably originally got into the
hands of the Scots via the Jonson/Drummond of Hawthornden connection way
back when. It's possible that it was on loan briefly to the NPG at some
point.
The Hilliard plates 10 and 11 in Oxford (it was 11 I was misremembering as a
miniature of Sidney -- it's sometimes described that way, but there's no
proof) give another couple of melancholy lovers ...
