Hi Keith,
Sounds like you want to do motion correction - is that right?
If so, use mcflirt, which is the motion correction tool.
If, on the other hand, you want to register a whole set of images
to standard space, then the best thing is to script the command
line call (if you run one with the gui it will show you the appropriate
command line in the terminal so you can replace the filenames
each time).
There is no need to have medx to run any FSL software. Everything
runs independently.
