Once in cope#.feat you should be able to run afni and when you click on
Switch Function see the thresh_zstat1.hdr, I've never had a problem
with that. Check in the folder cope1.feat and make sure it's there.
You only use feat2afni on the lower level analyses so that AFNI will
look in the "reg" folder for the highres.hdr image.
Are you typing "afni" from within the cope#.feat?
The only linking that may be necessary is for the "render[new]"
function of AFNI which is under "Define Datamode / Plugins" and lets
you view your results over a 3 dimensional brain and do lots of cool
effects like cutting away the brain to see the activation or making the
brain transparent. You need to go to the afni web page to learn how to
do this.
