I am confused about how feat and melodic use some of the pre-processing
programs, such as bet and mcflirt .
1. When I looked at the brain in the reports, it was not extracted even though I set
bet=on in both feat and melodic. Also, filtered_func_data wasn't extracted. When I
ran bet by itself, it did a great job of extracting the brain. So, is bet being performed,
but the activation maps and IC maps are being overlaid on the pre-extracted brain?
2. I used melodic to compare the pre-processing steps applied by FEAT (GUI),
Melodic (GUI) and command line mcflirt. I used the same functional data set for
each comparison, but I got different IC maps:
brain #A:
i. bet (command line - default options)
ii. Melodic (GUI) - delete 4 vols, MC on, STC off, BET off, FWMH=3, highpass=100
brain #B
i. bet (command line - default options)
ii. FEAT (GUI) - pre-stats only, delete 4 vols, MC on, STC off, BET off, FWHM=0,
highpass=off (used filtered_func_data for input to melodic)
iii. Melodic (GUI) - MC off, STC off, BET off, FWMH=3, highpass=100
brain #C
i. bet (command line - default options)
ii. delete 4 vols (via avwsplit & avwmerge)
iii. mcflirt (command line - default options)
iv. Melodic (GUI) - MC off, STC off, BET off, FWMH=3, highpass=100
Both the number and the properties of the maps varied depending on which
program I used to do the steps. Any ideas?
