I am currently analysing some data using optimised VBM. Having looked at
the data from the second brain extraction and 'cleaning up' (masking) of the
images (normalised), this stage doesn't remove the non-brain voxels from the
grey matter segments. However, the first brain extraction and masking of the
image in native space works fine. Any explanation??
I wondered if normalising the first brain image (brain *.img) by applying
the normalisation parameters (those from normalising the grey matter
segments to the customised grey matter template) would allow me to use the
first brain mask at the stage of the second 'clean up' of the images (using
imcalc).
So, I guess I'm asking if anyone knows of any reason why this shouldn't be
done and if its a stupid idea can anyone suggest an alternative.
