The flip angle only comes into play with the amount of overall signal that is detected by your mr scanner. Which the scanner will then gain adjust itself to use an appropriate dynamic range of its receiver. The flip angle is set taking into account the repetition time (TR) of the scans. The flip angle has no role in the analysis of your fMRI data.

Hello,
When we did the scanning, there was a 82 degree
of flip angle.. And, I am not sure where should
I correct this during analysis.
Should I do it before pre-processing (while I
convert the raw data in to analyze form)? Or,
I can do it during the pre-processing stage
in SPM? In which step can I do it?
