When I did this my imges didn't look that great. But remember you just use
the the cleaned
up image to estimate the warping parameters to the grey matter template and
apply the warps back to the original images. The end result looks pretty
good.

I'm working on the VBM analysis (optimised) of a set of data. After the
first two steps, the segmentation and brain extraction, the grey matter
image is still not 'clean'. Many voxels which are not grey matter are
around the brain in the grey matter image. Do you know how I can get them
eliminated?
