Hi - actually with the latest version of FLIRT (ie with FSL3) you can
apply a FLIRT transform to a 4D file with FLIRT. So save the transform by
running FLIRT first with no image output, just -omat output, and then
apply it with, for example,
flirt -in grot4D -out grot_st4D -ref reg/standard -applyxfm -init reg/example_func2standard.mat
