Hi - if you look at the web page, hopefully it should become clear:
http://www.fmrib.ox.ac.uk/fsl/siena/index.html
for example, if you have two time points, ie two analyse images,
joebloggs_tp1.hdr and joeblogges_tp2.hdr
then you can just run
siena joebloggs_tp1 joeblogges_tp2
