Hi - glad it worked ok. Note that it _probably_ works best if you use MRI
as the reference image and CT as the "input". (If you want the transform
the other way round just do the above and invert the transform with
convert_xfm).
No - there is no reason why anyone would object to using FLIRT - the
correlation ratio cost function should do just fine (though you might also
try the Mutual Information cost function option if you get problems).
