When I read the advanced options I could not make much sense of them. I have
a acquired images with an inversion recovery pulse t2 and proton density
weighted. When I try to extract brain I get a much too small contour of the
brain, for example at the top of the head only the longitudinal fissure and
a little bit of tissue around it was preserved. The background skull tissue
has very low signal and the images are fairly noisy since they are 1.5 mm
thick. I can send you both sets in a tar file if necessary, but maybe you
could suggest what advanced options to use first.

hi - sorry for the delay in answering. What kind of problems are you
having with these images? I assume you've tried playing with the "advanced
options" in the GUI?
