I think there are three reasons why it isn't working:
1. \usepackage[pdftex]{hyperref} should only be included when generating
the PDF version.
2. You can't share the *.aux files between the version using hyperref
and the version which doesn't. This is a common gotcha when using
hyperref.
3. Hyperref doesn't like the \label workaround in the definition of the
note environment in j3.cls.
It works for me with the attached changes. I'm using stock teTeX from
Redhat 7.3, but I do have the most recent version of hyperref from CTAN
(I don't know if that is necessary).
