I think that it is not really package dependent. All what you are looking
for is some kind of quantitative output that you can generate (which you can
do in most packages), e.g. in form of a spread sheet that can then possibly
be exported to a statistical package - which would make calcuations a bit
easier.
Below I have copied a reference for an article that describes how
inter-rater agreement was calcuated when using ATLAS.ti:
Brennan, M., & Cardinali, G. (2000). The use of pre-existing and
novel coping strategies in adapting to age-related vision loss. The
Gerontologist, 40, (3) 327-334. We obtained an inter-rater agreement
(weighted kappa) of .99 with 2 raters (p. 330) using Atlas.
