I don't think masking would help. The best I can suggest here is that
you try tweeking the orientation etc of the images (using <Display>), so
that the images are almost aligned with the templates (using <Check Reg>).
This will give you better starting estimates. Another thing to do is to
disable the brain masking, and possibly increase the amount of regularisation.
