In the CheckReg Option, all images are oriented according to the orientation
of the first selected image. This image is displayed in 'Voxel Space', which
is the orientation without the information's of the .mat file (You can see
the differences, when you change in the 'Display' option from 'World Space'
to 'Voxel Space').
The second image is displayed according to the first image, taking the
information of the two .mat files together. So, if the images are
coregistered, they are still coregistered, just the point of view has
changed.

Yes, the .mat files must have the same name as the .img file.
