actually, I was using the programs through medx, which may be somewhat
different or not fully updated. I reran the registration with original fsl
software and it worked fine. Thanks for your prompt replies, I am quite

HI - no, you shouldn't get stripes! Maybe this is a data overflow error?
You could try adding the
-datatype float
option to force the outputs to be float and see if that fixes it -
otherwise I suggest that you email me the input images directly (and the
command you are using) and we will have a look.
