The factors which influence the quality of the normalisation
transformation are changeable for the normalised image in the menu of
spm_sn3d: smoothing factor,voxel size etc. The only thing I can imagine
is that your mean image isn't smoothed in the right way (ie the image
which is transformed is smoothed differently than your mean image). At
least the starting transformation parameters are near to what they
should be, I presume. Do you have any more technical data about your
normalisation? It might help in finding a more specific answer.
