In fact, as I think Jesper was trying to point out, there is no
'automatic correction for time effects in SPM99'. I think the best
thing to do would be to ensure you are specifying the right order and
normalization by re-analyzing, in SPM99, the orginal subjects analyzed
with SPM96. If there are any differences they will probably be due to
improved spatial normalization and ensuing changes in the global
estimator. If the results are essentially the same, proceed to the
complete analysis.
