Interpolation between data points (by whichever method you choose in SPM) is
needed during reslicing, which will change the smoothness of the data and
introduce interpolation errors. These will account for the differences you
observe between single-reslice and two-reslice methods.

Not necessarily - I think the problem here is how to define 'better'!
Note that you could speed up the coregistration by doing it the other way
around i.e. target = mean EPI; object = T1; others = none.
