Dear Volkmar and SPMers,
Thank you for your reply. Probably I should have explained more. I am not
doing these analyses for SPM analysis. I do need to coregister A back onto B
for the next image processing. I wonder if this is possible using B.mat with
a little modification of SPM. Complete explanation for doing these will
become very long and probably does not help understanding my question.

If your image processing on A does not change A's spatial orientation, you
do not need to coregister A back onto B, they are still in the same space
after your initial coregistration.
