The template and spatially normalised images are normally different sizes,
and SPM knows what the mapping is between the images from the origin and
voxel size fields in the .hdr files. However, if you specify the template
bounding box (via the <Defaults> button), then your normalised images should
be the same size as the templates, and external programs should recognise
that the images are in register.
All the best,

| I'm encountering an odd problem that did not occur in spm96.
| After I have spatially normalised some SPECT images to a template,
| the images appear co-registered within SPM, but in programs external
| to SPM and Matlab, the n* images are not spatially matched. I thought
| this may have been due to the .mat files associated with the images,
| however on removing them, the images are still coregistered within SPM.
| The images have been transformed, (ie they are different from the
| original images) but do not match the template, or each other.
| Any thoughts?
